Can You Use Your HSA or FSA for Functional and Integrative Health?

By Dr. Ian Quitadamo, IHP3M, HPH, MS, PhD

If you're dealing with persistent fatigue, brain fog, hormone imbalance, gut issues, or unexplained weight gain — and you've been told your labs look "normal" — you're probably already spending money trying to figure out what's actually wrong.

What most people don't realize is that their HSA or FSA can help cover the cost of getting real answers.

Here's what you need to know.

Now sure which account to use to pay for integrative health services? You have options.

What HSA and FSA Accounts Actually Cover

Health Savings Accounts (HSA) and Flexible Spending Accounts (FSA) are designed to pay for qualified medical expenses with pre-tax dollars. Most people use them for copays, prescriptions, and dental visits. But the IRS definition of a "qualified medical expense" is broader than most people think.

According to IRS Publication 502, eligible expenses include costs for the "diagnosis, cure, mitigation, treatment, or prevention of disease." That language opens the door to functional and integrative health services — as long as there's medical justification for them.

That justification comes in the form of a Letter of Medical Necessity (LMN).

Why Functional Medicine Qualifies

At IQ Performance Health, we don't treat symptoms in isolation. Every program is built around identifying the root causes driving your symptoms — whether that's disrupted metabolic signaling, HPA axis dysregulation, nutrient insufficiencies, toxic load, or gut barrier dysfunction.

These aren't wellness buzzwords. They're measurable, documented physiological imbalances that affect real health outcomes. And they fall squarely within the conditions recognized under IRS guidelines, including:

  • Metabolic conditions — insulin resistance, blood sugar dysregulation, weight management

  • Hormonal imbalances — cortisol dysregulation, sex hormone disruption, thyroid function

  • Neurological and cognitive symptoms — brain fog, memory, focus, and mood

  • Gastrointestinal conditions — gut permeability, dysbiosis, food sensitivities, inflammation

  • Cardiovascular markers — omega-3 status, inflammation, lipid metabolism

  • Fatigue and energy disorders — mitochondrial function, nutrient depletion, adrenal stress

If you're experiencing any of these — and the conventional medical system hasn't given you a clear path forward — there's a good chance an IQPH program qualifies for HSA or FSA reimbursement.

How the Reimbursement Process Works

The process is simpler than most people expect. Here's how it works:

Here's how HSA and FSA reimbursement processes work.

Step 1: Purchase your program. Choose the IQPH program that fits your goals — Wellness, Anti-Aging, or Performance — and complete your purchase using any standard payment method. You'll receive a receipt by email immediately.

Step 2: Get your Letter of Medical Necessity. Visit our Flex partner page and complete a short, chat-based consultation with a licensed clinician. If approved, you'll receive a physician-reviewed LMN — no video call or scheduling required. The consultation fee is $15, and that fee is also HSA/FSA eligible. Your LMN is valid for 12 months, covering any eligible IQPH purchases during that period.

Step 3: Submit to your HSA or FSA administrator. Log into your HSA or FSA account, submit a reimbursement claim, and upload your IQPH receipt along with your Flex LMN. Most administrators process claims within a few business days to two weeks.

That's it. Three steps, and you've recovered the cost of your program using dollars you've already set aside for your health.

The Real Value of Pre-Tax Health Dollars

Depending on your tax bracket, using HSA or FSA funds effectively gives you 20–30% off the cost of your program. For a 6-month Wellness plan at $397/month, that's a meaningful difference — the equivalent of getting one to two months covered.

And unlike FSA funds, HSA dollars roll over year to year. If you've been building up a balance, this is exactly the kind of investment those funds are designed for.

A Note on Supplements and Lab Tests

At-home functional medicine lab tests — including the panels we use to assess digestion, hormones, inflammation, nutrients, and metabolic function — may also qualify for HSA/FSA reimbursement with an LMN. If you're considering a standalone lab panel through our shop, it's worth exploring whether your account covers it.

Standard dietary supplements, on the other hand, are generally not HSA/FSA eligible unless specifically prescribed as part of a documented treatment plan.

Ready to Use Your Pre-Tax Dollars?

If you've been sitting on the fence about starting a program because of the cost, I'd encourage you to look at what you have available in your HSA or FSA before you decide. For many of our clients, those funds have been sitting there, underused, waiting for exactly this kind of investment.

If you have questions before you get started, we're always happy to talk through it on a free consultation call.
